There are several reasons why the GC Headspace Sampler can see peaks when entering a blank sample so that you can see peaks in the blank. Some reasons may be that

The bottle or lid is dirty.
Laboratory air may be contaminated with organic solvent vapors. This is common when there is a high pressure liquid chromatograph in the sample preparation area.

Bake the bottles and septa in the oven.

Clean the headspace sampler with airflow. Please see "Steam Cleaning the Pneumatic System" in the manual.
Do a blank GC run; clean the GC injector, detector, and aging column.
Heat the graphite gasket with flame before use.
